The Red Lichties dominated the game at Gayfield Park, peppering their visitors' goal with over 20 shots.
But it was Gilmour's goal that mattered as he shot home from close range just after the hour-mark.
Shire's third win in four games lifted them to eighth and left Arbroath two points behind Albion Rovers in third.
