Jonson Clarke-Harris and Jonathan Forte both scored as Oldham picked up their first win of the season.
Doncaster's winless home run was extended to seven games as Clarke-Harris put Paul Dickov's side behind at the Keepmoat Stadium with a free-kick in the fourth minute.
Reece Wabara and Kyle Bennett both sent shots wide of goal as the home side looked for a response.
Forte scored with a penalty after Luke McCullough fouled Danny Philliskirk.
Doncaster Rovers boss Paul Dickov speaking to BBC Radio Sheffield:
"It was a disappointing performance, especially after the levels we've played at in the last three games.
"We've got to give credit to Oldham today, because they were better than us today.
"We've now conceded five goals at home, including the penalty that's five goals from set plays and that's where we need to do better.
"We're going to get days like this. Teams are going to look to hit us on the break but we have got to be better."
Oldham manager Lee Johnson told BBC Radio Manchester:
"It's a new team we're putting together. New principles have got to be reinforced and I thought we were excellent.
"However you win the game, you've got to win the game.
"It's a giant relief of course. We all believed it would come but the fact is, it does get the monkey off your back."
